Yes it was. Southern states pushed to count their slaves as people (while not treating them as people) for the purposes of gaining an edge over the more densely populated northern states for congressional representation. The 3/5 compromise was specifically made to get the southern slave holding states on board with ratifying the Constitution.
It absolutely was a southern thing.

The north signed off on it. If one wants to make some sort of southern racist crack, something involving Jim Crow would have made more sense.

Saying the 3/5 deal is not a southern thing based on the North signing off on it is hair splitting to Nth degree.
Of course the North signed off on it. Better to let the south be slightly over-represented in the lower legislative body than to have a potential enemy neighbor when things were far from settled with the Red coats.
